駅はすべての出入口をまとめて1つのWayspotとすべき？

質問です

Osaka Metro 谷町線 出戸駅（34.608765, 135.566548）
を
地下鉄 出戸駅（34.608807, 135.565603）
と重複として申請したところ、否認されました。

わたしは、全体を指すWayspotがあるならば、駅の1つ1つの出入口それ自体にユニークな歴史や探索の重要性がなければ、個別のWayspotとしてはあまり重要でないという考えです（遊具広場の遊具1つ1つをWayspotにするのではなく、特に特徴的でシンボルとなる遊具1つにまとめるように）。
特に今回の両者は、タイトル・説明・投稿写真から考えて、どちらも出戸駅の全体を指すWayspotであるようにわたしには見えてしまいました。

この2つのWayspotは重複でなく、別々のWayspotとして適格であると考えるべきものなのでしょうか？

私も後で登録された方が重複に当たると考えます。
削除の再審査を求めて判断を仰いではいかがでしょうか。

Entirely agree, I would have marked the second one as a duplicate, if I was reviewing it.

If they were separated by a greater distance, or each had unique architecture or something, I might think otherwise.

You can report one of them via the wayfarer map. Given that the one on the left isn’t in game, I would be tempted to do that one, unless I was also the person who submitted the duplicate. At that point I think it could be considered manipulating the gameboard.
